They remain second in Group L with three points from two matches after Madagascar were held to a 1-1 draw by Tanzania in the other match in this group.
The Wild Dogs of Guinea Bissau, ranked 132nd country by FIFA, thus moved three points clear at the top of the standings after they also won 2-0 in Tanzania on the opening day of action in these qualifiers.
The Super Eagles will have to respond in November, when they play Tanzania home and away in continuation of the qualifying tournament.
Today, Trabzonspor striker Franculino Dju opened scoring for Guinea Bissau after 15 minutes, when his left-footed strike from the right left goalkeeper Stanley Nwabali stranded and beaten.
Nigeria enjoyed more of the ball in the first half (57% possession), but the home team took their chance to take the lead going into the break.
Guinea Bissau then doubled their advantage in the 66th minute after Bright Osayi-Samuel was skinned by captain Mama Balde, who went on to plant his effort into the far post and beyond the goalkeeper.
Before then substitute Moses Simon scoffed his shot from well inside the Guinea Bissau box that would have seen the Super Eagles draw level in the 54th minute.
In the 57th minute, Nwabali had to dive full length to deny Guinea Bissau another goal as both Osayi-Samuel and Bruno Onyemaechi struggled at fullback.
Moments later, Nwabali did well to deny goal scorer Dju another goal.
Substitute Tolu Arokodare saw his fierce shot scream across the Guinea Bissau goal in the 70th minute.
The final nail on the Eagles coffin was delivered in stoppage time when Alvaro Djalo finished off a quick counter attack after almost the entire Super Eagles had gone in search of goal not minding their defense.
