Match winner for Nigeria was defender Solomon Agbalaka, who headed home a corner by Mohammed Aminu in the 71st minute.
On account of this hard-fought victory, Nigeria have now shot to second in Group A with three points from two matches.
Senegal have already booked their passage to the knockout rounds of the tournament after they recorded their second straight win with a 3-0 victory over Mozambique.
Both Egypt and Mozambique are on a point each.
The final standings in this group will be decided Saturday, when Senegal square up against Egypt and the Flying Eagles take on Mozambique.
Coach Ladan Bosso went for broke tonight by dropping first-choice goalkeeper Nathaniel Nwosu for Chijoke Anigboso, who justified his selection with two big saves in the second half and an overall assured display.
Egypt enjoyed more of the ball, but the Junior Eagles managed the game especially when they grabbed the breakthrough goal.
