Tosin Rafiu gave Nigeria the lead after just eight minutes.
It was a well-taken solo goal to shore up the self-belief of the only African team still remaining at this World Cup.
However, England also had at least two big chances to draw level.
First, captain and goalkeeper Christiana Uzoma denied Nigerian-born Princess Ademiluyi on 26 minutes.
Uzoma was again brilliant in the 34th minute when she saved a penalty awarded England.
Nigeria are yet to lose to England at this level and they are now just 45 minutes away from reaching the last-eight of the World Cup, where they will face either hosts Poland or Colombia.
