Nigeria beat Banyana Banyana 2-1 courtesy of a long, hopeful ball by Michele Alozie in stoppage time.
They will now await the winners of the second semifinal between hosts Morocco and Ghana for the final in Rabat.
The Super Falcons are now just a game away from achieving Mission X, their 10th WAFCON crown.
The Super Falcons went in front on the stroke of half time when skipper Rasheedat Ajibade put away a penalty after a South African defender handled the ball inside the box.
South Africa drew level in the 59th minute also through the penalty spot when Osinachi Ohale was ruled to have fouled a South African player inside the box on her way to goal.
In the 73rd minute, Ohale turned from zero to hero when she cleared the ball on the goalline after goalkeeper Chiamaka Nnadozie was beaten to the ball.
It was heading to extra time before that last-ditch long ball by Alozie proved to be the precious match winner.
Super Falcons Starting XI vs South Africa: Nnadozie – Plumptre, Alozie, Ohale, Demehin – Ayinde (Abiodun 81), Echegini (Ucheibe 64), Ajibade (Captain) – Ijamilisu, Ihezuo, Okoronkwo
