Boniface hit target in the 51st minute, when he bundled home a rebound off a right cross at the near post with his favoured left foot.
This was after his first effort in the first half was cancelled for offside.
Bundesliga champions Leverkusen have now won their first two games and with clean sheets to the bargain.
It was a UEFA Champions League clash with a record number of players with Nigerian roots called to action at the Bay Arena.
Besides Victor Boniface, fellow Super Eagles forward Nathan Tella was a late sub for Leverkusen, while for Milan Fikayo Tomori and Tammy Abraham started, while Samuel Chukwueze was a late replacement.
