Boniface hit target in the 51st minute, when he bundled home a rebound off a right cross at the near post with his favoured left foot.
This was after his first effort in the first half was cancelled for offside.
Bundesliga champions Leverkusen have now won their first two games and with clean sheets to the bargain.
