PAOK raced into a 2-0 lead before visiting Borac drew level before the break.
Ekong then rose to the challenge to score the winning goal five minutes after the interval with a powerful header.
The 2023 AFCON MVP has returned to full fitness after surgery for a thigh problem at the continental tournament in February.
