Nigeria had to come from a goal down after nine minutes to win with Enyimba winger Clinton Jephta grabbing a brace.
The Flying Eagles will then score with literally the last kick of the ball in stoppage time to make the scoreline more comfortable at 3-1.
Goal scorer was substitute Alonge Olalekan.
The Young Mena of Niger were fired up to cause a major shock from the first whistle and were duly rewarded with the opening goal after nine minutes.
However, Nigeria were not ruffled as they continued with the patient build-up from the back against the long-ball tactics of their opponents and they drew level in the 35th minute courtesy of winger Jephta, who will go on to complete his brace on 58 minutes.
He has now netted three goals in this tournament.
The Flying Eagles did well to keep at bay the spirited Niger team, who came close on the dot of full time to draw level at 2-2.
Alonge then delivered the killer blow to send Nigeria through to the U20 AFCON in January in South Africa.
On Wednesday, it will be yet another Jollof Derby when the Flying Eagles, who are the defending champions, come face-to-face with the Black Satellites of Ghana.
Ghana edged past Cote d’Ivoire 2-1 in the earlier semifinal today.
