Miracle Usani put Nigeria in front after half an hour through a free kick.
However, Germany fought back in the second half to score twice and carry the day.
Nigeria, who scored 15 goals and conceded none in the African qualifiers, were direct in their approach and had goalkeeper Faith Omilana to thank for keeping them in the game with some top-class saves.
Germany enjoyed more of the ball to eventually edge this clash.
Flamingoes are third on the table after New Zealand fell 3-1 to Chile in the other group game.
The Flamingoes will hope to get their campaign back on course with victory over New Zealand on Friday.
