The 10-team African champions won 6-2 to finish runners-up behind group winners Malawi with Zambia, who also recorded six points, going home on inferior goals difference.
Nigeria thus kept alive their hopes of successfully defending their continental crown as well as qualifying for the 2027 Women’s World Cup in Brazil.
They will now face Cameroon in Sunday’s quarterfinal.
Asisat Oshoala got the ball rolling for the Super Falcons after 21 minutes, when she tucked away a penalty after VAR ruled that an Egyptian player handled the ball inside her box.
It was her second goal of the competition having scored the match winner against Zambia in the previous match.
Substitute Gift Monday then made it 2-0 in first half stoppage time only for the Egyptians to pull a goal back almost immediately.
Another substitute Uchenna Kanu made it 3-1 in the 57th minute after a great team play.
Christy Ucheibe scored from the penalty spot on 80 minutes to make it 4-1 after Kanu was fouled inside the box only for Egypt to fight back to 4-2 soon after.
Michele Alozie was fouled inside the box in the 86th minute for skipper Rasheedat Ajibade to score from the penalty spot for 5-2.
Substitute Joy Omewa will then put the icing on the cake deep into stoppage time for the Super Falcons to fly highest 6-2.
