Osimhen, who suffered a muscle injury a month ago in another Champions League tie against Liverpool, came off the bench in the 50th minute.
The striker then scored in the 90th minute, when he snatched the ball from Daley Blind inside the box before he tucked it away.
It was a goal scored by his high-pressing with sheer tenacity and it was his first Champions League goal this season for Napoli.
He was booked for his goal celebration which included taking his shirt off as well as his facial mask.
He also had an effort chalked off for offside and then missed the target from point-blank range.
Serie A leaders Napoli are already through to the knockout rounds of the Champions League with two matches to spare on a perfect 12 points from four matches.
