A loss or a draw tonight will eliminate City, who two seasons ago won this competition.
Onyedika finished off a breakaway move by Club Brugge two minutes from the break for his first-ever Champions League goal.
Victory for the Belgian champions will consolidate their place in the playoffs for the Round of 16.
