Scores stood at 1-1 by the break after stand-in captain Chidozie Awaziem cancelled an opening goal by Mahmoud Saber in stoppage time.
Mostapha Mohamed came from an offside position to put Egypt back in front in the 52nd minute, when his shot went under the diving Obasogie.
Super Eagles coach Eric Chelle will later be booked for complaining about the officiating by the Egyptian referee.
After the break, Eric Chelle made as many as six changes by introducing Semi Ajayi, Ademola Lookman and Cyriel Dessers among others.
He handed debuts for goalkeeper Ebenezer Akinsanmiro, Amas Obasogie, Tochukwu Nnadi and Salim Fago Lawal.
Debutant Obasogie was called to duty at the start of the second half when he kept out a dipping shot from outside the box.
After Egypt retook the lead, Nigeria chased the game but could not salvage a result inside the Cairo International Stadium.
Paul Onuachu was a handful for the Egyptian defence with his physical presence, while Fisayo Dele-Bashiru worked his socks off also in attack.
