The Super Eagles striker opened scoring for his club in the final against Konyaspor in the 18th minute.
However, Konyaspor drew level in the 50th minute.
Onuachu completed his brace in the 79th minute from the penalty spot to give Trabzonspor a deserved 10th cup triumph.
It was third time lucky for Trabzonspor after they lost to Fenerbache and Galatasaray in the last two cup finals.
Fellow Super Eagles star Chibuike played the entire game for the cup winners, while Anthony Nwakaeme was an unused sub.
It was a fitting farewell for Nwakaeme, who is leaving Trabzonspor this summer.
